目を覚まして起き上がると、窓に寝ぼけた自分の顔が映っていた。
Does the second half of the previous sentence mean "his own half-asleep face was being reflected in the window"? I still haven't fully grasped the verb 映る, but it somehow suggests that the window is made of glass to me.

That is exactly what it means. 映る may be a difficult word to get a feeling for. "To be reflected" is probably the most often used meaning and it would be the easiest one to use the word for for Japanese-learners.

The harder ones are as follows:
～～が目に映る。　I see ~~.
～～のように映る。 Something looks like ~~ (to me).
このテレビはよく映る。 This TV gives you good picture.

The hardest one would probably be:
スリムなのでどんな服でもよく映る。 Someone is slim, so any clothes look nice on him/her
